Holding a comfortable lead from the first leg thanks to a Patrik Schick brace, Kasper Hjulmand’s side dominated the return fixture.
The German hosts nearly extended their lead through Schick and Alejandro Grimaldo, the latter striking the crossbar midway through the second half.
Olympiakos struggled to threaten, with Chiquinho wasting their best opportunity by firing over from the edge of the box.
Leverkusen defender Jarell Quansah was named Player of the Match for a composed defensive display that ensured the clean sheet.
The result marks the first time since 2015 that Leverkusen have reached the last 16 in consecutive seasons.
