Mason Mount gave United an early lead, but Brentford responded with a Luke Shaw own goal and a controversial Kevin Schade header.
Schade added another, and Yoane Wissa scored Brentford’s fourth.
Late goals from Alejandro Garnacho and Amad Diallo made it nervy, but Brentford held on.
The win lifts Brentford to ninth, while United remain 15th. United boss Ruben Amorim lamented an injury to Matthijs de Ligt ahead of their Europa League tie.
